The free-energy derivation leans on idealised noise: its gradient form needs Gaussian white noise, and its generalised coordinates need that noise to be differentiable, which it is not.

The claim

Writing a system's dynamics as flow on its log steady-state density is derived for Gaussian Markov noise with constant diffusion and solenoidal matrices, which holds exactly only for linear systems and approximately otherwise. The 2014 generalised-coordinate version needs time derivatives of that noise, which are undefined for white noise unless a correlation structure is chosen, and different choices give very different processes.

Without further clarification, the derivatives of $\omega$ are not well defined when the latter is a Gaussian white noise process

We emphasise here that for general nonlinear models, these matrices can vary with the coordinates and Equation (5) holds only approximately
